Please include the version of macOS the Mac is running, the version of Margin from the About window, and what was happening when the trouble started. If a particular document renders wrong, attaching that .md file turns a slow back-and-forth into a fast fix.
Where files live
Margin reads the documents it is pointed at and keeps them where they already are. It never moves, rewrites, or copies a file, so nothing needs to be recovered from the app if it is removed — the notes stay exactly where they were.
Opening a note whose images sit in a sibling folder asks once for access to that folder. That grant is remembered, and it can be reviewed or withdrawn in Margin’s Settings.
